Why, in the siddur, is a name of G-d sometimes written yod-yod and sometimes in the tetragrammaton yet pronounced the same way in both cases?

both hebrew writings of the Name of G-d are neither pronouncable nor permitted to be spoken the way they are written. However they both are said the same, Adonai, during prayer services. Both of them mean Adonai.

Why would someone use one rather than the other?
to be honest i'm not entirely certain...maybe it has something to do w/ the different aspects of HaShem the prayers are referring to.
