The online etymological dictionary says that 'flapjack' refers to something that is flipped on a griddle after one side has cooked. Its a combination of 'flap' the verb and 'jack' the generic object. Best guess is its an allusion to flags.

Hotcakes are fast food simulacrums and are not technically pancakes and don't necessarily look, taste or smell like pancakes.

Flapjacks might be either pancakes or hotcakes.

but mostly it's the same
I've always made my pancakes from scratch, but after someone told me about Kodiak Cakes, I decided to give them a try. Whole grain and a good source of protein is a definite plus, but I wondered if they'd be too heavy. Actually quite enjoyed them, so now I'm a fan. :)
