I have thought that when it is said that homosexuality is against nature that it was referring specifically to human nature, what it means to be a human being, by or essential/metaphysical nature. This ties in with being creatures of God with intellectually capacity etc. Human beings are able to discern their own desires and have the freedom to act on those as they will. So in this way a person can be born gay, genetically (if that ends up being the case, I have also heard that it might be a matter of the mothers hormones during pregnancy...) but as a created being of God recognize that to act on such desires would be against human nature. Just like any desire we have the capacity as humans to discern and act or not act. We may want to kill someone but we don't act, we may want to eat too much but we don't act, etc.
