as far as i can see it there can never be one clear winner, because science's rule is that everything is a theory until it can be proved wrong by another theory. how can we then say that something is fact when there is always the chance to prove it wrong later on. isn't religion just theory that can also be changed later on by better, more truthful theories?

The whole idea that there needs to be a winner is the problem. Who said it was a zero sum game?

Science is highly dependent on empiricism and reason, which are two epistemological methods, each having their weaknesses.

Religion is highly dependent on inspiration, tradition and reason, which are three epistemological methods, each having their weakneses.

So the short answer is: yes, knowledge in science and knowledge in religion can always change, and we hope it keeps increasing rather than the reverse.
